I have the same problem after the update to Maverick. More specifically, this problem only occurs when switching to a mailbox where the first highlighted message is unread. This message is displayed, but the read flag is never unset. If you click on another email to read, then click again on the original message that wouldn't clear it's read flag, it will then properly clear the flag.
