I can confim that this is fixed in Unity (flash videos can go fullscreen
without the window being automatically closed), however new windows
don't always get focus, hence unity won't hide or the window won't be
shown straight away. I've opened a new bug for that #642994.
I'm closing this one again as the issue here is fixed, please subscribe
to the other bug to track the fixes with focusing new windows.
