This is happening because the new version of ntfs-3g checks whether the device is already mounted by looking in /etc/mtab, which doesn't exist, so it gets confused. We could adjust ntfs-3g, but to be honest I think the safest and simplest fix is to make /etc/mtab a symlink to /proc/mounts in our initramfs.
