I think this may be related to a much older bug report # 218906 which was opened back in April of 2008 but never resolved. A work around that was suggested then, and which I have used successfully through Jaunty, Karmic and Lucid is to add the following line to the bottom of /etc/modprobe.d/alsa-base.conf :
options snd-hda-intel model=3stack-6ch-dig A check with GNOME Alsa mixer shows both the CD and Aux inputs are now available.
