Seems there was a problem with the way Firefox was handling the Adobe Flash plugin. I disabled the Flash plugin (tools->addons->plugins) and I was still seeing the Flash error messages. This continued to happen after changing Firefox versions (to 3.6.6 and 3.6.8).
My solution was to remove the Flash plugin and then manually remove the Flash files from ~/.mozilla/plugins/ I think re-installed Flash using Synaptic.
