I have deleted my ~/.Skype directory and started Skype again. I can confirm that widgets theme is set to "Desktop Settings" by default now. If there was no update to initial version in between, I'm afraid that this whole "bug" was only a user configuration leftover from previous Skype version obtained from other source.
