Ok, this is still an issue on Ubuntu 10.04 Evolution 2.28.3 on existing Evolution profiles upgraded from earlier releases.
I have created a fresh profile on a different user and the IMAP filtering works, but on my existing system that has been preserved in a separate /home partition through numerous upgrades it will not filter on IMAP e-mails as the OP has described.
