The problem are the "Priority" fields in the pam-auth-update files in /usr/share/pam-configs/.
ecryptfs-utils specifies Priority 0 (lowest), whereas libpam_mount specifies priority 128. This causes libpam_mount to be included first in the relavant /etc/pam.d/* files.
