It's actually a bug in gtk+. The way the GtkEntry widget is implemented makes it impossible to work (read: look) correct with RGBA-windows using transparency. The right way to fix this is to re-implement GtkEntry's correctly making it work with RGBA or as a nasty work-around "quick&dirty"-style rip out gksu's slicker rendering of the dialog if a compositing-manager is found.
