This problem happens to appear and disappear without any obvious reason. I don't believe it has anything to do with the Lightning add-on, I have encountered this bug several times despite the fact I have never had this particular add-on. This problem happened some more times but disappeared itself soon, so I didn't pay attention anymore.
In case it starts bothering you again, you might want to consider upgrading to Thunderbird 3.
