The example I just verified this with is gedit to gedit. Also occurs with openoffice to gedit. In some cases, like OpenOffice and Firefox, simply closing the source window won't cause the problem. It only happens if the entire program is closed down. When I copy (Ctrl + C, or right click and "Copy") text from somewhere and after that close the program where it is, the clipboard gets empty.
