I just recreated this issue using Lucid 10.04 Alpha 2.

I did not even need to use ntfsclone to break the partition... merely
added the Windows partitions to my fstab in read/write mode, reboot into
Linux, reboot again into Windows and Windows 2000 will no longer boot.

Seems to me that read/write NTFS support and Windows 2000 do NOT play
nice together.

How may I assist further?
