It affects me also, Ubuntu Karmic. I too am playing Runescape and I can't get sound from both Java and SMPlayer/Exaile/Flash. If I run Runescape first, I have sound in Runescape, but not in my video players, audio players, Flash-animations and sites like YouTube and vice versa: if any of the previous is running before I start Runescape, I have no sound in Runescape.
I had this problem in Ubuntu 9.04 also. Previously to 9.04, I have been using Kubuntu 8.04 and there everything worked just fine, no sound issues whatsoever. At the moment, I am googling for the answer how to enable sound in Java in the same time with other apps.
