I've got exactly the same problem. Noticed it first on 9.04. Updated to 9.10 and didn't resolve issue :( I have an Acer Aspire One D150-1Bb. It was very strange as you could click once on an app to launch it (e.g. firefox) but then you couldn't get firefox to focus and could then not click on it at all.
Switching to a console terminal and killing X so that it then restarts would sometimes fix the issue, but not always.
