Well if the ipod is full there's nothing you can do basically, just remove a few songs and as an advice try to use only one program to manage your ipod, gtkpod writes the db in a diff way than rhythmbox they use the same library in the end but not the same nomenclature, maybe try to backup you ipod with gtkpod and then start to manage it with rhythmbox, import the songs there, etc.
