I experienced this problem with a new 9.10 install (nvidia 173) where I had moved my home directory over. In case this actually is relevant, I have attached my .gconf/apps/compiz directory.
When I enable effects, the both shift keys stop working; when pressed, i.e. gnome terminal shows a hollow cursor as if focus has been lost. When released, the cursor becomes solid again.
