Okay, I've been trying to trace the problem now. It seems that during boot up Gnome Do somehow automatically starts itself two times in a row thus leading to the situation where neither of the opened GD's respond to commands, so I have to kill them both from the task manager before I reopen the application. I checked the startup applications menu, and there is only one entry for GD.
