I've sent a patch for this upstream, and I'm attaching a debdiff here. I've applied the patch to Empathy_2.28.1.1-0ubuntu1 and placed the resulting packages in my PPA. You may get them from https://launchpad.net/~smcgrath23/+archive/smcgrath
These packages offer a checkbox in the preferences dialog to enable/disable conversation logging, as well as a GConf key; /apps/empathy/conversation/enable_logging.
