Have the same problem with Intel-HDA. With 9.04 worked ok. Now using 9.10 x64. Installing backports didn't change anything. Checked in alsamixer and found that mic was muted, but this also didn't change anything.
Sound options report 3 inputs: line-in, mic1 and mic2. Tried all combinations.
