This problem affects me too.

I used Empathy but then installed Pidgin, so I have my account set up on both. 
indicator-applet-session launches empathy even if pidgin is already running, 
resulting in disconnecting pidgin from the net.
Indeed if someone sends a message while pidgin's account is disabled, empathy's 
contact list will appear as well as its notification bubble.
I guess this shouldn't be the right behaviour.
