I'm also affected by this bug in karmic since a few days/weeks. I
strongly suspect upstart (or another package related to the new boot
process). I noticed that some if not all scripts in /etc/rc2.d/ are not
executed on boot.

ondemand is not executed. The governor is now set to "performance" instead of 
"ondemand" on my laptop.
virtualbox-ose is not executed. The virtualbox kernel modules are not loaded at 
boot time.

Starting the scripts manually always works (ondemand, virtualbox-ose,
cups, etc).
