After trying to upgrade to qt 4.5.3 I noticed that the patch was integrated inside the new karmic package that I rebuilt for jaunty but it was still not working, so I must have done something before that was unrelated to applying the patch in the other bug that made it work. So I digged a little bit deeper and finally found the real problem. The qt plugin add automatically the <qt root>/src folder in the source tab of your project, therefore if you use the default qt installation at /usr/lib and /usr/include then it will add /usr/src as a source folder. However, in my /usr/src there is various kernel sitting there which have recursive folder structure and eclipse cdt had a bug which caused an infinite loop when dealing with a recursive directory structure. This is also why using another installtion of qt in /home/qt would not cause this problem since the qt package /src folder does not contain recursive folder.
