I'm running KDE4.3.1 and see this issue too. I'd like to rebind Global Keyboard Shortcuts -> Plasma -> Activate App Launcher, but each time KDE starts the custom key is reset to Alt-F1. Reproducible on two different machines (although both run MS Wired 600 keyboards).
