I've tested using the latest Karmic LiveCD (20090910), however as the versions of xserver-xorg-video-radeon and such in the PPA are the same as the ones in the official repos I did *not* add the PPA above to the live session's sources.list.
The bug has changed, in that instead of dual-screen working intermittently it now doesn't work at all. Here are the steps I'm using to reproduce: 1. downloaded Karmic daily LiveCD (20090910), checked md5 sum of .iso file, rebooted using LiveCD, tested Disc for errors before booting into the live session; 2. run gnome-display-properties; 3. un-check 'Mirror screens'; 4. drag monitors, so iiyama is on the left, Philips on the right; 5. click [Apply]; 6. the following message appears: Monitor Resolution Settings has detected that the virtual resolution must be set in your configuration file in order to apply your settings. Would you like Screen Resolution to set the virtual resolution for you? (Recommended) [No] [Yes] 7. choose [Yes], then click [Ok] on dialog requesting the user logs out and in again; 8. log out, X restarts, desktop reloads; 9. notice that the desktop has returned to mirrored state; 10. re-run gnome-display-properties, notice that settings applied on last run were not saved and that the 'Mirror screens' check box is checked again; 11. start from (1) again, and the same sequence will repeat, including the question about setting the virtual resolution in the configuration file; Note: step (4) doesn't actually need to be completed, 'Mirror screens' can be un-checked but the monitors not moved. Am still including that step as it was something I did on almost every attempt at getting gnome- display-properties to work.
