Hello, any app that normally resides in the Notification Area tray will disappear from docky if I close it (x button) instead of minimize. I haven't been using ubuntu or any linux for a couple of months, but I remember that back then it didn't do so. I have noticed this with skype, pidgin, tranmission, banshee and rhythmbox.
