I am still seeing exactly this bug in up-to-date jaunty 64-bit.

I recently recompiled my own kernel to get a patch I wanted. After
installing the custom-built kernel packages, they popped up as
upgradeable in update-manager. I pinned them in synaptic (using 'lock
package'), and they still show up as upgradeable. Since the most recent
kernel upgrade was a security fix, this means that update-manager opens
itself every day.
