http://kdirstat.cvs.sourceforge.net/viewvc/kdirstat/kdirstat/ChangeLog?revision=1.75&view=markup&sortby=date shows some new (2007!) versions that support leaving cache files on disk for faster rescans. That sounds very helpful. Please consider getting a new upstream version. Even karmic (http://packages.ubuntu.com/karmic/kdirstat) is still on 2.4.4.
