Maybe the ifupdown plugin is missing in the configuration. Can you try
with the following :

[main]
plugins=ifupdown,keyfile

[ifupdown]
managed=true

By the way, you should better restart the network manager after changing its 
configuration, not networking :
/etc/init.d/NetworkManager restart
