There clearly is a difference between fonts being on the hard drive and usable by lilypond and the same fonts being installed so that they are also usable in other apps such as Lyx, Ooffice, scribus etc. They have not been installed, in this sense, on my system (Ubuntu 9.04, lilypond 2.12.1-0ubuntu1). Whether you consider this to be a bug is debateable. Some people might not like extra fonts that they will never use cluttering up their font lists. It is quite easy to install them by hand but it would be kind of nice if automatic installation were an option.
