After researching I am unsure if this is actually a bug or just a caveat in the program operation. Using the file that you provided I was able to produce the desired results by simply running pdftk in.pdf cat 1-endD output out.pdf and it produced your document but rotated 180 degrees. I believe you are experiencing this issue because the pdf is already rotated -180 degrees, therefore the D flag was required to rotate it +180 degrees. I am therefore marking this bug as invalid as it appears to be working according to the developer documentation. Thank you.
