I had a similar issue that occurred after going from 8.04 to 8.10 and continued into 9.04. The only way i fixed it was with a complete wipe and clean install. I tried everything on ubuntuforums.org. After a clean install the sound worked flawlessly. I also use Intel HDA driver.
