OK, so with 2.6.28-12-generic #43-Ubuntu the SATA issue was less obvious, but it turned out could still manifest under heavy disk access load. Further I continued experiencing unpredictable lockups/freezes with the flashing caps-lock.
I've now tried a mainline kernel: Linux nigel-laptop 2.6.30-020630rc8-generic #020630rc8 SMP Wed Jun 3 09:45:20 UTC 2009 i686 GNU/Linux ...and the lock ups appear to have stopped. I hadn't mentioned this before, as I wasn't sure if it was related, but for a long time I've been having trouble with sound. The sound only works on the occasional bootup, and then not for very long before it starts stuttering and looping. The reason I mention this now, is that I notice a new dmesg line in the bootup sequence with this kernel: "hda-intel: IRQ timing workaround is activated for card #0. Suggest a bigger bdl_pos_adj." So the sounds works fine now, in coincidence with the disk access issue and freezes disappearing.
