Same thing is happening to me with my Intel HDA chipset. If I stay within Gnome, everything seems to work fine. But if I set my default session to XBMC (possible in the latest builds of XBMC), the master channel is at 0% when I boot up sometimes.
I haven't tried building XBMC with Pulse Audio disabled yet.
