I have found an interesting (but temporary) solution to this bug that doesn't require a GDM restart, and hopefully will give the developers a better idea where the issue lies:
I have found that using the hotkeys to switch my workspace to one without any application windows, then right clicking on the desktop brings up the desktop's menu, as you would expect. However, focus then returns to windows on the previous workspace without a problem once I cycle back. This works every time so far.
