I had a quite similar problem, too. It was a bit different, as some still worked all right and the others were only remapped to the default. As Sarunas said, I had to reconfigure the keys to the same value after every new login.
For me the solution was to remove all the multiple occurrences of definitions (same "value" value) in .config/xfce4/xfconf/xfce- perchannel-xml/xfce4-keyboard-shortcuts.xml, which were not set by myself. Now my shortcuts work fine. I am not sure, but I think xfce prevents mappings like "z", as it would become impossible to type that key afterwards.
