I finally took the time to trace it down. Short answer: the problem is not gnome-session (it just makes the problem apparent), sorry for wasting your time.
Long answer: After resuming, the IR receiver component of my TV card went mad and generated lots of HAL events that caused the logout/shutdown dialog to appear. For the records, my card is a Leadtek Winfast 2000XP and the problematic part is the CX 8800 IR receiver.
