Sebastien, Desktop effects are in use, however, if memory serves me correctly this has been a bug in Gnome long before the advent of XGL/Beryl/Compiz (I can test this later this evening). I am currently using desktop effects in my environment.
Simplest repro steps are as follow: 1) Install Pidgin/Gaim and sign in to an account of your choice. 2) Enable and configure AIM/Pidgin's "Message Notification" plugin to "Set window manager 'URGENT' hint". 3) Open an IM window on workspace 1. 4) Switch to another workspace and wait until an IM is received (if you have multiple accounts, they would come in handy here), which should set the "URGENT" hint and cause the button to appear and glow/strobe in the window list on your current workspace (even though the window is on workspace 1). 5) Once the IM is received and said window list button is glowing/strobing, right-click on it and select the "Always on Visible Workspace" option.
