11th March 2009 update: Still a problem with all updates, although it seems slightly different, it is not to do with master or PCM volume, I have tried this already. The sound now crackles but in different places, namely the first "bong" of the startup sound, and a little bit at the end as it fades out. It was slightly different before, but as before each crackle on the sound sounds the same now.
