Well on this reboot I seem to be fine; one thing I did was I found /desktop/gnome/applications/window_manager/current was set to compiz and I've changed it to /usr/bin/metacity - so I suspect that might be the fix. That entry is marked as deprecated and I wonder if something still reads it although it was deprecated and the upgrade process in some version didn't fix it.
