I've no extensions, themes or languages installed. It's a clean 
thunderbird-installation via aptitude.

A menu appears with only one grayed out item: 'Customize...'

@All:
I found out, that once I had choosen the customize-mode and then I close 
thunderbird, it still runs in background:
$ ps fax | grep thunderbird
 7300 pts/0    S+     0:00      \_ grep --color=auto thunderbird
 7170 ?        S      0:00 gksu -S -u mail thunderbird
 7171 ?        Ss     0:00  \_ /bin/sh /usr/bin/thunderbird
 7183 ?        S      0:00      \_ /bin/sh /usr/lib/thunderbird/run-mozilla.sh 
/usr/lib/thunderbird/thunderbird-bin
 7187 ?        Sl     0:04          \_ /usr/lib/thunderbird/thunderbird-bin
(Starting thunderbird without gksu does not make any change [to prevent you 
from asking me :)])

So thunderbird realy assumes that one window is still open...
