I have got the same problem. The strange thing is, that it started occuring right after I switched from the 'fglrx' to 'radeon' video drivers. For me, this seems quite unrelated, but someone with greater knowledge might know the reason for this.
I tried to change the keyboard shortcuts in the gnome-control-center, but everytime I want to set the key for 'mute', it enters XF86ScreenSaver, and for 'lower volume' it tries to enter XF86AudioLowerVolume _and_ XF86AudioStop... So then I tried to see, what 'showkey' tells me. I switched to a virtual console <alt><f2> and logged in while some music was playing in Banshee. Here, every key worked perfectly! Mute muted the music, 'lower volume' lowered the volume and neither keys had side effects.
