I think it's fixed now - the sound doesn't happen in console mode any more, and it didn't make the sound last time I restarted. This is with kernel 2.6.28-8-generic #26-Ubuntu SMP Wed Feb 25 04:27:53 UTC 2009 x86_64 GNU/Linux. I did reinstall from scratch though two days ago.
