The Thinkpad X40 uses 1.8" hard drives that have clicking (and failing) issues all of themselves. Your issues are probably unrelated to the bug at hand.
I am getting this issue with my new X200s Thinkpad using stock BIOS. It has a Seagate SATA ST91660827AS hard drive, firmware version: 3.CMF. The problem appears only after suspend/wake up on AC and battery.
