The problem started happening when I set up a dual screen in xinerama. I have a nvidia GeForce 8400mG chipset. I was using the proprietary nvidia drivers version 177. I installed the version 180.11 and since then I haven't encountered the problem again. So the new version of the nvidia drivers seems to have fixed the problem.
