After all, this may be a motherboard bios configuration issue. I own a Asrock ALiveDual-eSATA2 [1] : with the last bios update (version 1.40, changelog "Modify code for PCI function." [2]), it seems the issue disappeared with ubuntu 8.10. This won't explain why the device worked with different distributions and kernel versions, but I hope it can help someone.
