I don't if this may help you but i had this problem too. My synaptic (ubuntu 8.10) was always freezing whenever i tried to change any preferences. I solved it by resetting gnome settings to default. I just removed in my home the following dirs: .gnome .gnome2 .gconf .gconfd .metacity After that i lost my gnome configuration but synaptic was ok.
