Hello Sebastien, It turns out I had "Check incoming messages for junk" enabled in Preferences > Mail Preferences > Junk. Even though I had junk filtering disabled for all accounts in Mail Accounts. Now I don't experience this anymore.
I wouldn't call this fixed though. First instead of piling on error messages, only one should have been shown. Second, the error dialog should have been more descriptive. I had to scour through several preference panes until I found the culprit.
