As for the reason why a conflict was found when you upgraded, it appears that some of your customizations to the file overlapped with changes made to the default config file between Ubuntu 8.04 and Ubuntu 8.10. I'm afraid that there's no good solution for this in the general case, and the solution for this bug is precisely what you did: accept one of the other options for handling this config file, and then fixing up the config file by hand if necessary. So I'm marking this bug as 'wontfix'. Please do continue to file bugs about problems you find in Ubuntu; the feedback is definitely helpful since we want to make upgrades as smooth as possible - even though improvement is not practical here.
