I can confirm this problem also on a real dual screen setup. I found a test case that causes windows to disappear. Dual Screen. This is what i experience when I enable the full desktop effect appearance: The window elastic effect causes problems. The window glues to the 'wrong spots' in the origin window / desktop workspace and does not correctly move to the other screen and then it begins to jumpy flicker away and the window is gone. In other words, if you move a window to another screen it will bend and will stick to the origin window and if you do this fast enough an drop the window in the other screen it is 'gone'. The application still is running fine, but the window is gone from the tray and switching windows does not show it neither.
The window should just move to the 'other' workspace. The elastic effect is rather nervy by the way. When you arrange the windows it sticks to the wrong edges. I think it's just useless eye candy which should stay in a 'playground' environment. It is not useful as a 'default' option.
