I believe I'm in sync with Intrepit Beta now. ---- I can confirm that behavior. All of Kopete's notifications show on the top of the screen instead of besides the tray icon. That includes "John Doe is now Online" kind of notifications and also when someone sends you a message. Although in the case of messages, the notification comes and goes away in less than 1 second. Most of the time I'm not able to read them.
